A little late to the party, but I just listened to this episode, and I immediately recalled once reading an interview from the late 80s with several of Square’s creative team. One of the questions was about religion and most (including Sakaguchi) were adamantly negative about it. So it’s safe to assume that the people behind the early FF games didn’t feel that great about religion.

Sadly I can’t find a link to the interview I’m referring to as it’s been a while since I read it.

Thanks for the insight! I dare say that their mentality is still alive today, given the imagery of Barty in XIII and the evil Pope-like baddie in XIV.
